Who's to say that the deflation wasn't caused by the cold?
There's not enough evidence at the moment to say that the Patriots tampered with the balls after they were inspected and that people within the organization were the cause of the balls being deflated. You can't punish them without additional evidence.

I don't have the background in science to be able to do this, but it should be simple enough to come up with a formula to figure out to know how much pressure a ball kept in that temperature would lose.
Those PSI values are "positive pressure over ambient", so you need to add in the sea level pressure of 14.7 PSI (someone can probably get a barometer reading from game time for better accuracy). I get about 7.4% difference in air mass.
Notably, if you assume that game time was at about 0C (== 273K), then you'd expect that gas volume to produce a legal 12.5 PSI reading at ... (273*(14.7+12.5)/(14.7+10.5)) ... 295K. Or about .. 71F. Room temperature.
So assuming lots of unstated facts (like: at what temperature were the balls measured?) I think this turns out to be exactly equivalent to the "run the balls inside and make them legal there" theory. Probably not technically illegal unless the NFL rulebook was Boyle's law-aware.
